Is it necessary to report to Google that the outdated schema has been removed from your theme files on your Shopify store?

Yes. Anytime you modify your schema on your pages, you need to let Google know that there have been changes made to your store. 

Ensure your sitemap is submitted and up-to-date so that Google can index the changes.
